It would be similar to apping a Devil Survivor character from a different route--though it changes them, we would not allow the same character to be applied for from a different route, for they would still be the same character, even if the route changes their personality.
Therefore, while Link would be appable from the downfall timeline of Ocarina of Time, only the Hero's Shade or Ocarina of Time Link (Or Majora's Mask Link, for that matter), could exist in the game at one time.
